I am afraid we cannot see panda deleting anything from your pendrive.
It looks like your pendrive has been compromised sometime, and this could be why you cannot find your files on the pendrive.
Conduct a full format, deep format (not quick format), on your pendrive, and do not forget to have security copies from your important files.
